So, adjusting BU's 72-73 season and Maine's 93-94 season (are there any other seasons that need to have their record's adjusted?)...

The 2009-2010 BU Terriers have the worst winning percentage for a team the season after winning a national championship. The 1989-1990 Harvard Crimson had the worst hangover, they went from 31-3-0 to 13-14-1, a winning % difference of .430.

Top 5 of both criteria:

By Winning Percentage
Rank Yr Won Team W L T Win%
1 2009 Boston University 7 10 3 0.425
2 1976 Minnesota 17 22 3 0.440
3 1954 Rensselaer 9 11 2 0.455
4 1989 Harvard 13 14 1 0.482
T-5 1984 Bowling Green 21 21 0 0.500
T-5 2001 Boston College 18 18 2 0.500

By Degree of Hangover
Rank Yr Won Team Win % 1 Win % 2 Diff
1 1989 Harvard 0.912 0.482 0.430
2 1993 Maine 0.956 0.528 0.428
3 2009 Boston University 0.822 0.425 0.397
4 1961 Denver 0.953 0.600 0.353
5 1954 Rensselaer 0.783 0.455 0.328

Disclaimer: This uses BU's current record (7-10-3), which will surely change by the end of the season. The records given include post-season play, not just regular season. The records given are those reported by USCHO except for the two "adjusted" records. Any records that are reported incorrectly are probably incorrect on the USCHO site.
